With seven changes to the line-up from Chorley's midweek match, the Magpies struggled to make an impact early on and went a goal down in the 38th minute.
But the goal sparked Chorley into life and debut player Adam Farrell equalised before the break with a rasping shot from the edge of the area.
Chorley were a better team in the second period and a header from Cabbaq Bagdagi was enough to seal the Magpies's first win in six matches.
